.M4V Video File Short in Encore

I rendered out an H.264 Blu-ray .m4v file with AC-3 audio. When I throw them in the Premiere CC timeline the beginning and end match up and it plays perfectly in sync. When I put the files in Encore the video file is shorter than the audio file? Not sure why it is doing this.
